Sounds like you have some mod conflicts going on. Have you tried all the usual problem solving tips and tricks?

(This one reads error logs - if you turn on the TestingCheats cheat and let the game generate errors whenever something causes a problem in your game, this one can often tell you where the conflicts are from that particular error).

If you need to do a 50/50, there are ways to speeed it up, or to make it simpler.
The one-by-one folder method is a bit iffy, if you don't quite know what you're testing. If you have one or more mod conflicts, you'll want to get other items out of the way fast, or check if anything got mixed in with them.
Try testing first with CAS items. If you have no issues, put those files to the side. If there are issues, re-test with 50/50 later.
Then test plain CC objects (build/buy). If those work, put those files to the side. If there are issues, re-test with 50/50 later.
Then test mods alone, see if those are causing issues on their own.
If you have a lot of CC (now much is too much usually depends on the setup you have - 10 GB and over can potentially be a problem for some, while others don't get issues until they reach 20-30 GB or more), it's possible you're experiencing memory crashes, despite using the 4GB patch or other things to help with memory - you'll want to make sure the patch is correctly applied, because sometimes it isn't. There's also speculation that a certain count of OBJDs/GUIDs can cause problems with crashing, and the more objects and mods you have that go under that umbrella, the more likely it will cause crashes (but again, it depends on how much CC you have. The issues would start at around 10.000 GUIDs/OBJDs, and it's mostly counting in buy objects and certain mods, not recolors/CAS/etc.). Removing some objects or certain OBJD mods down below the limit tends to temporarily fix this issue. It's not a common problem, though (I've had around 20-30 GB of CC and never experienced this issue, but it would of course depend which items you had - mine were probably 50/50 CAS and everything else).
